I have a couple sound effects that I put under the Soundeffect folder under the VirtualDJ folder. They are .dll if that matters. However none of them show up under the sound effects menu in virtual dj.

Where did you obtain the plugins, what versions are they, and what version of Virtual DJ are you using? The Flipping Double effect is supplied by default with Virtual DJ Professional.
Starting both decks at the same time can be done by creating a keyboard shortcut to perform a play action (eg play_pause). Add the shortcut twice with the same key, specifying a different deck each time.
