I have purchased the Pioneer DDJ1000 and I'm mapping the PAD FX1 pads. The pads light up in dim mode but when I select a pad to activate it, the pads doesn't go bright. The command works as it should but no bright light. I know it's just a command that will sort it out, but which command? The pads work fine in sample mode.

You dont change the action of the Keys in Mapping, right ? Those need to be left as were in default (pad x and pad_button_color x for led)
You just need to edit the Pads page.

Thanks that's solved the problem. I did as you said and edited the pads in pad edit and left them on default in the main set up.
