OK, so I do a recurse of the folders I want to search in, say, for example here "Tim Reaper". I type in Tim Reaper into the search bar and the correct search results are displayed. Then there's a break, "Other folders" are listed and tracks that have been moved from old folders (that have been deleted and the recycle bin then emptied) are on display. Everything above is correct - i.e. the folder selected to search.
This creates duplicates which, when dragged to virtual folders obviously will not play when doing a live mix as there is no folder to play them from.
The second image where I've highlighted the folder on the Tag Editor actually doesn't exist!
Is there a way to 'clean' up old non-existent files like there was in much older versions of VDJ?

You need to clean up your database as well.
Click on the browser tools button (the round button on the left of the browser) and Select Database->Remove missing files from searchDb
