I have the same song in different folders. (same song which can be used in different genres)
Can i link the song in these different folders? like cue and already played and stuff

You can have the file in a single location and then have file shortcuts in various folders.
In order VDJ to see the shortcuts, you need to add the lnk extension to FileFormats setting of VirtualDJ. Then if you play any of the shortcuts , all should have the same flag.
But if the exact same file (instead of shortcut) exists in multiple paths, then these files are considered "different", so you won't get what you ask.
