VDJ supports up to 99 cue points however it is skin dependant. If you are using the home free version then it is limited to the amount on the default skin.
You can however map keyboard buttons to save and trigger more cues if you wish.
In regard to the problem with the keyboard, go to config > mappers, check keyboard is selected then click the icon to reset the mapping to default.

It says here http://www.virtualdj.com/products/virtualdj/index.html that you can have "an infinite number" of cue points.

If I tell it to map to my keyboard, will it ignore my controller?
Am I allowed to have multiple controllers midi mapped?
Ie: a gemini cntrl and a nano key for samples?

you need vdj pro to be able to map controllers, but yes you can use as many midi or HID devices as you like/need/want. you can test them in vdj home for only 10 minutes at a time, but mapping keyboard shortcuts will be permanent.
to map hot cues to your keyboard just use "deck # hot_cue #" make sure you change the # to the relevant number.
