The DJ Control MP3 e2 is only natively supported by Virtual DJ from version 6.02 and over.
I would recommand updating to the latest version (6.05), because with 6.01, you will need to manually configure it as a controller.

How would you manually set it up as a controller if you still would like to use version 6.0.1? Is it possible?

It is not possible. There is no support for Hercules MP3e2 in this older version.
