Basically I just need to know if I can use all the functionalities (effects, loops etc) of my CD players (Denon DN-S3500) when I use time code CDs and run VDJ.

Effects no, looping yes.
You can't use the effects since the actual track you play won't come out from your CD-player, it comes out from the sound card of your computer. Your CD-player will only output timecode signal.
You can use loops (and cue points) as long you set the start/end point manually. Auto-beatloop functionality, such as in Pioneer CDJ-800, will not work.
