I've tried using the VDJ Script info but can't seem to find a way to do it; add different color setting to the hot cue buttons when using the CDJ 3000 in controller mode.
When I try the hot cue lights are no longer active.
Can anyone help?

You can't change the color of the buttons directly. They take their colors from their assigned hotcues.
So, you need to change the hotcues colors instead, and the buttons will follow.

For some reason, the default hotcue settings don't provide the colour information.
What I have being trying to do is; replace the hotcue buttons with stem 2.0 pad buttons.
But when I try:
Hot Cue E (on the CDJ 3000) = pad 1 & color "yellow" {which I think is the hot cue colour}
Nothing happens. How do I find out the right colour to activate the light? Will the lights work in this mode?

You can change the actions that the HOTCUE buttons will perform, but you cant change the colors of those buttons.
All the those colors are taken from the key named as DATA_CUEPOINTS which is assigned with a special action including colors, time positions etc. It's a HID packet and not possible to individually change.
That's a firmware limitation.
