I have the pads set to stems 2.0 but when I use them they are just doing hot cues, any help is appreciated.

that's probably because the 4 pads are not mapped as pad 1, pad 2 etc.
If you want to have them performing the actions assigned of the selected Pads mode, you ll need a bit of remapping.
HOT_1 : pad 1
HOT_2 : pad 2
HOT_3: pad 3
HOT_4 : pad 4
SHIFT_HOT_1 : padshift 1
SHIFT_HOT_2 : padshift 2
SHIFT_HOT_3: padshift 3
SHIFT_HOT_4 : padshift 4
SAMPLER : pad_page 1 ? pad_page 2 : pad_page 1
LED_SAMPLER : pad_page 2 ? on : off
For Leds, it's a bit more complicated (no RGB support here). Try this for start...
LED_HOT_1: pad 1 ? on : constant 0.05
LED_HOT_1G : off
LED_HOT_2: pad 2 ? on : constant 0.05
LED_HOT_2G : off
..etc

Did you ever get this figured out? I have a Traktor Kontrol s2 mk2 and am having the same problem. I've been trying to figure this out for like a week straight.
