I'd like to move away from having to use Traktor on my Z2, but having some issues with geting the auxiliary port to work properly. I heavily rely on it and it only seems it gives sound when I switch on the unit to Microphone mode and highly distorted with VDJ. Is there any special settings I would need to setup to support this?

The MIC/AUX Channel is directly routed to the Master Output of the Z2, so it should not be included in the Audio Setup of VirtualDJ. If you have a device connected to the rear side of the Z2 at the AUX inputs, you should be getting its audio signal at the Output. VirtualDJ is not applying anything to that input.
