In the change log for build 3780 one of the fixes is:
"Prevent full start/end automix points to be overwritten when automatically re-analyzing"
When it is stated, automatically re-analyzing, does that also include when I right click on a file and select re-analyze for BPM's etc? If so it does not work. It changes my cue points after I have set them.

No, when you select reanalyze it is assumed that you want to reanalyze the song and reset the points.
