If you are working with an external drive, and later hook up a different external with different
music files; will it in anyway affect the database in documents?

No because the database in the MyDocuments only holds information about Filter Folders and files on the My Documents drive ( C:\\ )
The new external drive will have it's own database if you have analyzed and added the files to the search DB.
