I have a Mac pro (touchbar)
with OS 10.12
After I downloaded the newest djm900nxs2 driver and run Vdj
I connected the mixer to the program and from that moment the mixer sent signals that controlled the program
(For example: move eq low in the mixer -> Play button pressed in the program).
In the past, something like this happened to me and the problem was usually with the wrong driver, but I tried all existing drivers on the site and nothing helped.
How can I solve this?

The easiest solution is not to use the mixer as a controller. When you have a real hardware mixer, there's no need to use VDJ's on-screen software mixer.

Again,
I want to use djm 900nxs2 as an external mixer:
Installed the driver -> plug to the soundcard -> run VDJ -> The 900nxs2 sends midi signals that effect the software.
That is the problem...

Check in VirtualDJ config -> controllers if the djm 900nxs2 is detected correctly, and if factory default mapping is selected

Isn't that what the MIDI on/off buttons are for?
