I noticed the color fx knobs on the ddj1000 don't control the filter knobs in VDJ. Can they be mapped to do so, or is color fx a hardware fx?

On DDJ-1000 (not the SRT model) the "Filter" knobs DO control VirtualDJ's own color effects.
You just need to select one first from the left side of the mixer

Yes, I selected the fx and actioned the knobs
Using the filter as an example, I set the resonance as high in settings. Manually moved the filter knob in VDJ with my mouse and you can clearly hear the resonance in the effect. When selecting filter and using the color fx knobs on the ddj there is clearly no resonance on the effect, and the filter knob on the VDJ UI does not move either.

Do you have mathEngine (stems) enabled ?
If yes, have you tried to use Filter knobs on the outer channels (CH3 & CH4) to see if they work against decks 1 & 2 ?
My guess here is that you have stems enabled and you have selected to have the EQ (+Filter) control on the outer knobs.
