Is there a way to manually refresh the folders so the list doesn't get flooded with duplicates an files not found?

no, not directly
you can only "remove missing files from search DB" from within browser option cog -> database
then select the folder in navigation tree (optionally recurse it), the folders refresh automatically when browsed
